چکیده

UNLABELLED PREMISE OF THE STUDY Phylogenetic analysis of DNA and amino acid sequences requires the creation of files formatted specifically for each analysis package. Programs currently available cannot simultaneously code inferred insertion/deletion (indel) events in sequence alignments and concatenate data sets. • METHODS AND RESULTS A novel Perl script, 2matrix, was created to concatenate matrices of non-molecular characters and/or aligned sequences and to code indels. 2matrix outputs a variety of formats compatible with popular phylogenetic programs. • CONCLUSIONS 2matrix efficiently codes indels and concatenates matrices of sequences and non-molecular data. It is available for free download under a GPL (General Public License) open source license (https://github.com/nrsalinas/2matrix/archive/master.zip).

Gaps as characters in sequence-based phylogenetic analyses.

In the analysis of sequence-based data matrices, the use of different methods of treating gaps has been demonstrated to influence the resulting phylogenetic hypotheses (e.g., Eernisse and Kluge, 1993; Vogler and DeSalle, 1994; Simons and May den, 1997). Despite this influence, a well-justified, uniformly applied method of treating gaps is lacking in sequence-based phylogenetic studies. Treatmen...

Incorporating information from length-mutational events into phylogenetic analysis.

With the growing number of phylogenetic studies that use length variable DNA sequences, incorporating information from length-mutational events into phylogenetic analysis is becoming increasingly important. A new method, modified complex indel coding is described that aims at maximizing the phylogenetic information retained from unambiguously aligned sequence regions or regions where the princi...

Phylogenetic Profiling of Insertions and Deletions in Vertebrate Genomes

Micro-indels are small insertion or deletion events (indels) that occur during genome evolution. The study of micro-indels is important, both in order to better understand the underlying biological mechanisms, and also for improving the evolutionary models used in sequence alignment and phylogenetic analysis. The inference of micro-indels from multiple sequence alignments of related genomes pos...

Microstructural Changes in Noncoding Chloroplast Dna: Interpretation, Evolution, and Utility of Indels and Inversions in Basal Angiosperm Phylogenetic Inference

Microstructural changes in several very slowly evolving chloroplast introns and intergenic spacers were characterized across a broad range of angiosperms, including most of the major basal lineages. Insertion/ deletion events (indels) in the surveyed noncoding regions of the large inverted repeat (IR) region were shown to be rarer than nucleotide substitutions and thus constitute one of the slo...

Large-scale parsimony analysis of metazoan indels in protein-coding genes.

Insertions and deletions (indels) are considered to be rare evolutionary events, the analysis of which may resolve controversial phylogenetic relationships. Indeed, indel characters are often assumed to be less homoplastic than amino acid and nucleotide substitutions and, consequently, more reliable markers for phylogenetic reconstruction. In this study, we analyzed indels from over 1,000 metaz...
